本發明屬于植物基因工程領域。具體涉及從烏拉爾圖小麥材料中,定位、克隆、驗證小麥白粉抗性基因pmr2以及該基因在白粉病抗性育種中的應用,還涉及該基因的兩個等位功能基因。
背景技術:
小麥(triticumaestivum)是一種非常重要的旱作糧食作物,而小麥白粉病是其主要病害之一,可極大降低小麥的產量和品質。小麥白粉病是由布氏白粉菌小麥專化型(blumeriagraminisformaspecialistritici)引起的,主要危害小麥及其近緣種屬,該菌與作物葉片競爭養分并阻礙其光合作用。由于施用化學藥劑對該病原菌的控制效果非常有限,而且會污染糧食以及生態環境,因而培育具有白粉病抗性的小麥品種是最有效的應對策略。從小麥及其近緣種屬中克隆、研究其所攜帶的高效抗源基因以滿足抗性育種之需是目前的當務之急。
在小麥屬以及小麥近緣屬中正式命名了約50個對白粉病具有抗性的位點。其中pm1,pm3,pm4,pm5等位點內發現了多個等位基因,已命名的位點,部分也被認為存在等位性,如pm8與pm17,pm21與pm31,pm16與pm30,pm18/pm22與pm1,pm23與pm4c等。目前命名的位點絕大多數都只處于初步定位階段,要將其高效的用于育種實踐以及研究它們的抗性機制還有待更加深入的工作。
截至目前,只有pm3((yahiaouietal.,2004),pm38(lr34)(krattingeretal.,2009)兩個位點內的抗性基因被以圖位克隆的方式獲得。pm3位點上的pm3b是第一個被克隆的小麥白粉病抗性基因,它編碼一個cc-nbs-lrr類型的抗病蛋白,其與后續被發現的功能等位基因之間的序列差異很小,但是抗性基因之間的抗譜卻有不同(yahiaouietal.,2009)。pm38定位于小麥染色體7ds上,功能蛋白是一個腺苷三磷酸結合盒轉運蛋白(atp-bindingcassettetransporters)。該蛋白在成株階段能對白粉病、葉銹病、條銹病均表現出部分抗性。該蛋白與擬南芥中的pen3屬于同一蛋白家族,因此可能與pen3的功能相似,也表現出非寄主抗性特點,即可以加快抗菌代謝物的分泌運輸,從而抑制病原菌的生長。
pm8是以同源克隆的方式獲得的pm3的等位基因,其源于黑麥。pm2則是通過目前最新報道mutchromseq(sequencingofmutantchromosomes)技術獲得的再一個cc-nbs-lrr類型的抗病蛋白,并且已獲得其對應的白粉菌效應因子。
利用芯片以及細胞遺傳學的方法,在小麥簇毛麥易位系內篩選到一個編碼絲氨酸/蘇氨酸激酶的基因。雖然并非以圖位克隆方式將其直接定位于pm21上,但通過在感病小麥中過量表達、病毒誘導的基因沉默等方法,可證明該基因確實具有白粉病抗性。當然其作者并不確定該基因是此抗性位點內的唯一功能基因((caoetal.,2011)。該激酶在小麥抗病途徑中起何功能,如何參與植物抗病反應,也還不甚明了。
至今為止,對小麥白粉病抗性基因的挖掘和認識還處于初步階段,可為抗性育種直接提供的抗源基因還很少,不利于多基因聚合從而培育廣譜持久的抗性小麥品種。植物對病原菌的抵御存在多個層次,不同水平,涉及大量的相關功能基因,因此為了深入理解植物抵御寄生型病原真菌的機理,也迫切需要我們克隆和探索更多的小麥白粉病抗性基因。
烏拉爾圖小麥是普通小麥a基因組的祖先種,相對于普通小麥的另2個祖先種,其形態及穗發育等方面的特性與普通小麥更相似。烏拉爾圖小麥g1812的全基因組序列草圖已發表,該草圖分析了全基因組的結構特點,識別了大量的功能基因(lingetal.,2013)。
在這些背景下,我們試圖發掘烏拉爾圖小麥的主效白粉病抗性基因,為育種工作提供更加豐富高效的白粉病抗源,在保證普通小麥的產量和品質的前提下,提高普通小麥對白粉菌的抗性。同時,通過對所發現的烏拉爾圖小麥抗病蛋白進行功能研究,以便更加深入理解植物抵御寄生型病原真菌的機理。
技術實現要素:
本發明提供了小麥白粉病抗性基因pmr2及其克隆與應用,要解決的技術問題是為小麥白粉病抗性育種提供新穎、高效的抗源基因,以培育優良抗性品種,拓展對植物抗病機制的認識。
為了解決上述技術問題,本發明提供了一個來源于烏拉爾圖小麥pi428309的白粉病抗性基因pmr2,其編碼區核苷酸序列如seqidno.1中的第1771-6135位核苷酸所示。
白粉病抗性基因pmr2的啟動子區核苷酸序列如seqidno.1中的第1-1632位核苷酸所示。
白粉病抗性基因pmr2的5′-utr和3′-utr的核苷酸序列如seqidno.1中的第1633-1770位和第6136-9492核苷酸所示。
烏拉爾圖小麥的白粉病抗性基因pmr2的核苷酸序列如seqidno.1所示,該序列經過一個或數個核苷酸的替換、缺失或是插入而得到的仍能編碼相同或是相似功能蛋白的核苷酸序列也屬于本發明內容。
本發明還提供了白粉病抗性基因pmr2編碼的蛋白,其具有如seqidno.2所示的氨基酸序列。
本發明還提供了白粉病抗性基因pmr2的等位基因pmr2-a,其來自白粉病抗性烏拉爾圖小麥pi428210,其編碼區核苷酸序列如seqidno.3所示。該序列經過一個或數個核苷酸的替換、缺失或是插入而得到的仍能編碼相同或是相似功能蛋白的核苷酸序列也屬于本發明內容。
本發明還提供了基因pmr2-a編碼的蛋白,其具有如seqidno.4所示的氨基酸序列。
本發明還提供了白粉病抗性基因pmr2的等位基因pmr2-b,其來源于白粉病抗性烏拉爾圖小麥pi428215,其編碼區核苷酸序列如seqidno.5所示。該序列經過一個或數個核苷酸的替換、缺失或是插入而得到的仍能編碼相同或是相似功能蛋白的核苷酸序列也屬于本發明內容。
本發明還提供了白粉病抗性基因pmr2-b編碼的蛋白,其具有如seqidno.6所示氨基酸序列。
本發明還提供了含有基因pmr2,pmr2-a或pmr2-b的載體。
本發明還提供了所述小麥白粉病抗性基因pmr2在制備白粉病抗性轉基因小麥中的運用。
文中所述抗病或是感病如無特殊說明即指白粉病。所述白粉病是指小麥白粉病,由小麥白粉菌即布氏白粉菌小麥專化型所引起,下文中如無特殊標識小麥白粉菌則具體指廣泛流行于中國北方的小麥白粉菌菌株e09和e18(bgte09和bgte18)。
本發明的有益效果在于:
(1)本發明在烏拉爾圖小麥中通過圖位克隆而得到了白粉病抗性基因pmr2。它不僅能主導烏拉爾圖小麥對白粉菌的抗性,以自身啟動子控制的pmr2還被證明能在普通小麥體內發揮白粉病抗性功能,也說明了在此兩個麥屬植物中,存在相似的抗白粉病響應網絡。
(2)白粉病抗性基因pmr2的等位功能基因pmr2-a或pmr2-b與其相比存在240個核苷酸的缺失或是插入,該現象在其它等位抗性基因間還未見報道。這些發現為我們深入了解此位點各等位基因的抗病機制,以及它們可能存在的差異提供了契機。
(3)源于烏拉爾圖小麥的白粉病抗性基因pmr2對中國北方主要流行的小麥白粉病菌株bgte09、bgte18等均具有免疫級別抗性,證明該基因在抗病育種領域存在重要的運用價值。

具體實施方式
下述實施例用于闡述、解釋本發明,而并非用來局限本發明的范圍。
本發明申請人在對近百個烏拉爾圖小麥材料進行白粉病抗性篩選的過程中,發現了pi428309,pi428210,pi428215等三個烏拉爾圖小麥材料對測試的小麥白粉菌株bgte09和bgte18具有免疫級別的抗性,另外還發現已被測序的烏拉爾圖小麥材料g1812對測試的小麥白粉菌呈嚴重感病的表型。我們構建了pi428309和g1812的回交一代以及雜交二代群體,根據兩群體中單株接種白粉菌后的抗感分離比,可判斷在pi428309中存在一個顯性的白粉病抗性位點(簡稱為pme09)。利用普通小麥a基因組遺傳圖譜上的分子標記以及根據g1812已公布的scaffolds序列所設計的標記,我們將此抗性位點初步定位到7al上1.0cm范圍內(定位群體共1882株),并發現一個共分離標記scaf13-6.30(見圖1a),遺傳圖譜上所列標記的引物序列參見表1(名稱中含有限制性內切酶的標記為dcaps標記,其余為ssr標記)。隨后我們進行了精細定位,候選基因的克隆、驗證,檢測其在轉基因小麥中的功能,研究其與等位基因的關系。為了便于讀者深入理解本發明的內容和目的,將通過以下實施例來詳細介紹本發明的具體技術實施步驟。實施例中所述技術手段為本領域內人員所熟悉的常規手段。

實施例1白粉病抗性基因的精細定位
通過在共分離標記scaf13-6.30所在scaffold上繼續設計分子標記,加密遺傳圖譜,再次發現兩個分別位于抗病位點兩側的分子標記,scaf12-6.30和scaf14-6.30,它們將抗性位點錨定在一個約300kb的區域內。g1812的基因組序列在該區域內只存在兩個候選基因,triur3_00771和triur3_00770,且都為r基因,二者的基因序列間具有約70%的相似性(圖1b),triur3_00771和triur3_00770的序列信息可以在http://www.gramene.org/上獲取。精細定位所用的群體亦由1882個單株構成。
定位實驗中所用的ssr分子標記通過軟件ssrlocator設計而得,dcaps分子標記則以在線軟件(http://helix.wustl.edu/dcaps/dcaps.html)分析產生。分子標記的擴增反應的體系為20μlpcr體系(康為世紀2×taqmastermix10μl,10μm的上下游引物各1μl,滅菌高純水6μl,dna模版2μl),擴增反應在ptc-100型號的pcr儀上進行。pcr程序為:94℃預變性4min,94℃變性30s,55℃退火30s,72℃延伸1min,變性、退火、延伸三個步驟重復35個循環,最后72℃充分延伸10min,結束程序,轉入4℃保存階段。擴增產物(ssr)或擴增片段的酶切產物(dcaps)以4%的瓊脂糖凝膠電泳,檢測標記在單株間的多態性。
實施例2白粉病候選抗性基因的克隆
參考g1812中兩候選基因的序列所設計的多對引物,不能以pi428309的cdna或是dna為模版擴增出目的條帶,因此判斷兩親本材料在該區域的等位基因間相似性較低。我們對以pi428309所做的三次rna-seq實驗結果,在clc基因組操作平臺上進行拼接分析,具體操作可參見https://www.qiagenbioinformatics.com/products/clc-genomics-workbench/。拼接分析后,可發現pi428309能夠表達兩個與g1812中兩候選r基因的序列相似性皆達到70%左右的r基因,其余拼接基因所呈現的相似性都極低。參考此二個拼接而得的基因,設計race(rapid-amplificationofcdnaends)引物pmr1-5-race-1、pmr1-5-race-2、pmr1-3-race-1、pmr1-3-race-2(見表1),以pi428309的cdna為模板,應用smartertmracecdnaamplificationkit獲得候選r基因pmr1的全長cdna序列。同上,設計race引物pmr2-5-race-1、pmr2-5-race-2、pmr2-3-race-1、pmr2-3-race-2(見表1),通過smartertmracecdnaamplificationkit獲得候選r基因pmr2的全長cdna序列。pmr1和pmr2的cdna之間也具有約70%的相似性。
pmr1和pmr2為pi428309中僅有的兩個與g1812中候選基因有較高相似性的基因,二者乃所要克隆的候選等位基因的可能性較大。但是pmr1和pmr2的序列并非從pi42830的bac文庫中獲得,因此仍需確定pmr1和pmr2是否存在于分子標記錨定的抗性位點內。為此,候選基因pmr1和pmr2被分別轉化為分子標記m-r1和m-r2(兩標記的引物序列見表1),兩分子標記在兩親本pi428309與g1812間的多態性都為擴增條帶有或無。以分子標記m-r1和m-r2檢測pi428309/g1812的f2群體內,在抗病位點兩側的分子標記scaf21-7.17和scaf45-5.24(圖1a)上分別存在重組現象的感病單株。分子標記m-r1和m-r2在這些單株上的帶型都和在g1812上的帶型一致,不再出現任何重組現象。由此可見,分子標記m-r1和m-r2存在于錨定的最小區域內,也即pmr1和pmr2存在于此錨定的最小區域內,二者為候選功能基因。
隨后我們以pmr1和pmr2的cdna序列為基礎,分別各自通過兩輪3′以及5′側的genomewalking擴增(具體操作步驟見takara,genomewalkingkit,codeno.6108),最終獲得了pmr1和pmr2(基因序列如seqidno.1)的全長基因組序列。
實施例3白粉病抗性基因pmr2的基因互補驗證
烏拉爾圖小麥pi428309對白粉病的抗性是由兩個候選基因pmr1和pmr2同時決定,還是其中某一個基因決定的,為了確定真正的功能基因,我們進行驗證實驗。
由于轉化烏拉爾圖小麥的技術還不成熟,因此我們將pmr1和pmr2的全長基因組序列以kod-fxdna聚合酶(toyobo)擴增獲得,分別經過酶切連接導入pcambia1300(擴增引物pmr2-bamhi-f/r,pmr1-sbfi-f/r見表1)。通過基因槍金粉轟擊的方法,大量提取并純化的兩種質粒(威哥拉斯試劑盒)被分別轉入感病普通小麥kn199,獲得了穩定轉化的植株。39株pmr1的t0代轉基因植株(5株檢測到pmr1的序列),無論是否檢測到pmr1,全部都仍然感病,表型同kn199無異。而63株pmr2的t0代轉基因植株中,6株檢測到pmr2序列的植株明顯地獲得了對白粉病的抗性(圖2a展示的是其中一株陽性單株,在離體狀態下的白粉病抗性表型),證明了候選基因pmr2就是pi428309中白粉病抗性的功能基因,它能夠在普通小麥的遺傳背景中發揮抗病功能。
我們還通過單細胞瞬時表達實驗對候選基因進行了驗證(具體實驗方法參見shenq-h,saijoy,mauchs,biskupc,bieris,kellerb,sekih,ülkerb,somssichie,schulze-lefertp.2007.nuclearactivityofmlaimmunereceptorslinksisolate-specificandbasaldisease-resistanceresponses.science315:1098-1103.)。在感病的普通小麥kn199和烏拉爾圖小麥g1812的葉片上,以基因槍介導單細胞瞬時表達pmr1或pmr2(兩基因都以gateway系統連入pubi-gw),表達4h后接種bgte09,48h后gus染色,而后統計吸器指數。表達pmr2,較空對照以及單細胞瞬時表達pmr1,可以極顯著降低兩種材料上的白粉菌吸器指數(圖3)。單細胞瞬時表達pmr1對吸器指數的影響與空對照比較沒有顯著差異。以上結果都驗證了候選基因pmr2為目的基因。
實施例4轉化白粉病抗性基因pmr2,選育高抗品種
實施例3中,轉化了pmr2的t0代轉基因陽性植株自交結實,而后分析來自于不同t0代轉基因陽性植株的t1代個體,我們發現抗性基因能夠遺傳給下一代。以real-timepcr檢測t1代個體抗性基因表達情況,可以觀察到表達量的差異,應是插入基因拷貝數的不同造成的。在t1代個體的部分單株中,檢測不到抗性基因的表達,此則是抗性基因在自交后代中的分離所致。同時獲得的對t1代個體進行白粉病抗性鑒定的結果,與pmr2表達量鑒定的結論完全一致,即只要能檢測到pmr2的表達則單株抗病,反之則感病。生長于小麥溫室(23℃,12h光照)的普通小麥kn199如在苗期接種白粉菌,則往往完全枯萎死亡。在抽穗期前約兩周,對溫室中的小麥接種白粉菌后仍可以觀察到轉化了pmr2的t1代轉基因陽性植株相對于陰性對照kn199,表現出更好的抗性和生長狀態(圖2b)。通過對轉基因植株進行逐代的篩選鑒定,可以獲得純合的轉基因抗性單株,較快的獲得一個抗性品系。目前通過對t2的鑒定,已經印證了部分t1單株具有純合抗性。對這些純合植株再結合農業性狀的審核,培育抗性品種應該是一個并不遙遠的目標。
實施例5克隆白粉病抗性基因pmr2的等位基因pmr2-a和pmr2-b,并研究其功能
對烏拉爾圖小麥材料進行白粉病抗性篩選的過程中,除了發現了pi428309對測試的小麥白粉菌株具有免疫級別的抗性之外,我們還觀察到pi428210,pi428215也存在同樣的表型。因此在pi428309中克隆了白粉病抗性基因pmr2之后,我們對pmr2在pi428210、pi428215上的等位基因進行了同源克隆。根據pmr2的5′-utr和3′-utr序列所設計的引物(ggcctgggggggccctttga;aagaaagaggaaaagagtggcgg),能夠以kod-fxdna聚合酶(toyobo,擴增程序以及體系參考商品說明書)順利地在pi428210、pi428215的基因組上擴增到兩個等位基因的序列,即pmr2-a和pmr2-b。三個基因的cds經比對,可發現一個比較特殊的關系,見圖4。三者之間的差異是在編碼lrr的區域內存在一段240bp序列的插入或是缺失。
在煙草葉片中瞬時過量表達pmr2,可引起注射區域強烈的細胞死亡,而且過量表達pmr2-a或pmr2-b也能觀察到同樣程度的細胞死亡表型。由此實驗可知,240bp的插入或是缺失并未影響pmr2-a或pmr2-b引起超敏反應的功能。我們在pmr2-b所在的烏拉爾圖小麥抗性材料pi428215上,以大麥條斑花葉病毒誘導沉默pmr2-b(大麥條斑花葉病毒誘導的基因沉默的具體實驗操作可以參考holzbergs,brosiop,grossc,poguegp.2002.barleystripemosaicvirus-inducedgenesilencinginamonocotplant.plantj30:315-327.)。構建pmr2-b的沉默載體bmv:pmr2-b所用引物序列為bmv:pmr2-b-f:tacgctagctaatagtggtgaggtggacttgca;bmv:pmr2-b-r:cctgctagcggaaagaagacgccacagttgta。構建pmr1的沉默載體bmv:pmr1-1所用引物序列為bmv:pmr1-1-f:tacgctagcgcctgtcgacacttcgaattatcaactg;bmv:pmr1-1-r:cctgctagcgttccttaagggaggttagctttgg。對病毒侵染的葉片進行接菌鑒定后發現,沉默pmr2-b可引起抗病材料pi428215對bgte09感病(圖5)。此實驗有力的證明了pmr2的等位基因pmr2-b也具有抗白粉病的功能。目前,我們雖未直接證明pmr2-a亦具有抗病功能,但是根據三等位基因在煙草葉片上的超敏反應表型,有理由相信其在抗病功能上具有相似性。
